Yeah those black squares are surface resistors. This type that usually get soldered flat onto boards by machines have generally replaced the old style color banded raised ones. They are really tricky to solder by hand.

I would also be nervous about drilling through the face of my train. I think these E231 series are a dime a dozen in Japan. Rarely see the metro trains for sale on eBay over here except for some new ones from Japanese sellers which are at least AU$40+.
